Die Sammlungen und Ausstellungen des Hauses dokumentieren Gesteine und Mineralien und sowohl die fossile als auch die heutige Pflanzen- und Tierwelt von Rheinland-Pfalz.
Zu den wertvollsten Sammlungsobjekten aus der Gründerzeit des Museums, das mit den Sammlungen der Rheinischen Naturforschenden Gesellschaft (gegr. 1834) startete, gehören unter anderem ein Java-Nashorn und die weltberühmten Mainzer Quaggas.
Im Jahre 1988 wurde die Landessammlung für Naturkunde Rheinland-Pfalz gegründet und an das Museum angegliedert.
